By default the DAP is exposed in the native JTAG connection daisy chained to the SDM.
When the HPS is enabled in the design, the DAP will appear in the jtag scan.
If you would like a separate JTAG connection specifically for the DAP, you could enable the SWJ-DP JTAG interface under the HPS IP.
This would export a conduit which you could connect it to a separate JTAG connection.

Recommended architecture is to have Option A which is implementation in our Devkits.
Option A : External Debug Probe → Native JTAG → CoreSight DAP → Cortex‑M55

I dont think it is possible for a Custom Design with Cortex-M55 to appear in the native Jtag chain.
The connection of the HPS DAP is done internally.
For your case, a suggestion is to follow the route of an additional Jtag connection for the DAP sole purpose of debugging eh Cortex-M55.

Thanks for u r suggestion.
We have a few additional questions regarding the debug tools and licensing:
- For a Cortex-M55 soft macro integrated in Agilex 5 FPGA(without using the standard HPS processing system), which debug probe is officially recommended for use with the native JTAG connection?
a. Arm DSTREAM b. ULINK Pro c. DAPLink d. Ashling Probe e. Other supported probe
2. We currently have an Arm DS license obtained through Intel/Altera with the license notice: "For use with Intel or Altera devices only" If we connect to the Cortex-M55 through a supported external debug probe and another JTAG port, will this existing license be sufficient?

There is no officially recommended debug probe. As long as the probe supports the CoreSight DAP then it should work.
As for the licensing, I am not be the best person to advice on this but if you could contact your DFAE that help with the purchase, they would advise you on this.
