Do you want to implement a PCIe Master or Slave?
Every Cyclone IV GX has implemented a Hard-IP PCIe core to work as a slave. You just have to instanciate it in your design to use it. The Cyclone IV E FPGAs doesn't have high-speed transceivers and also no PCIe implementation because PCIe can only work with the Transceivers. - Altera_Forum

As long as it has the serdies outputs, you should be able to.
Or you could get one of the Cyclone V that have a pcie hardcore.. Pete - Altera_Forum

Unluckily ,My FPGA is Cyclone IV E.so i can't implement PCIe .and I will upgrade my FPGA .
