Got some more information on the subject that might help other people in my situation.

I had a chat with some Altera people this week. They said it was best to stick with the hw.tcl files for editing component GUIs for SOPC Builder and not fiddle with the pft files. The ptf files were intended to be an internal format and alot of special functions were written to different blocks, these are not functions you can reach for other applications/GUIs. It's also poorly documented.
