Not sure about the rest of your questions, but the error sounds like you don't have Stratix device support installed. If you confirm that "/home/rgaddi/altera/12.1/quartus/eda/sim_lib/stratixiv_hssi_atoms.v" really doesn't exist, look into installing Stratix support (the file does exist in my installation, for what it's worth).
