The Xilinx PCI core is sticky IP. Meaning you will not be able to move it from a Xilinx chip to an Altera chip. However, you may be able to replace the Xilinx PCI core to an Altera PCI core. It depends how closly the signals match on each Core. Also, if you don't want to pay for a new pci core you can always goto opencores (http://www.opencores.org/projects.cgi/web/pci/home). They have an open source PCI core (Master & Target).

To replace the Xilinx core with Altera PCI core, its not difficult as the user interface control signals are quite similar. You just need to get used to the naming conventions for the Altera PCI core.
