in your case, you should use the Active Serial configuration mode. You can use the SFL to write the EPCS via JTAG. You can use the ASMI (Altera Serial Memory Interface) in your design to write (and read) the EPCS device. It's up to you to make the interface between the ASMI and the SPI, though.
