The ISS is not actively developed (or supported). The messages indicate that you can NOT have any code which accesses the components that are mentioned... Lauterbach offers a more feature complete iss for nios ii (http://www.altera.com/products/ip/processors/nios2/tools/embed-partners/lauterbach/emb-lauterbach.html).
