I've never had to do any of that stuff to get the USB Blaster functional in Ubuntu. I just followed the Quartus for Linux instructions (
http://nioswiki.com/operatingsystems/uclinux/quartusforlinux) on the Nios Wiki. Of these, the key points to get the USB Blaster functional were to:
- Add the mount stuff to /etc/fstab.
- Add/create a rules file to handle the udev stuff.
I've run all of the Altera toolchain on Ubuntu (Xubuntu actually) x86_64 since 8.1 or earlier (both Ubuntu and Altera versions...). There have been some X related hiccups, but since I prefer the command line my productivity hasn't ever been seriously affected.
Like with a lot of software on the x86_64 architecture, you've got to have the 32 bit compatibility stuff installed to get full functionality.
