Migration from NiosIi9.0 to Nios9.1

I have created a new project in NiosII 9.1 IDE.But when building the project, 'no such file is there' error is coming for all the files which are in the 'source' and 'include' folder of this project....

Are you using the legacy Nios II 9.1 IDE or the newer Nios II 9.1 Software Build Tools for Eclipse?

If you are using the new software build tools, I have found that I must run them as administrator or I get all sorts of problems. This applies to the command shell as well as the GUI tools.
