apparently there's no feature to store a frequency setting permanently. Interestingly Arrow-USB-Blaster stores the default in Registry. Actual frequency can be modified with jtagconfig --setparam, but it's reset to default when cable is plugged in oder Jtagserver restarted. You also need to know the cable number if you have more than one cable attached.
"jtagconfig --setparam 1 JtagClock 16M" could be e.g. called in post compilation flow as a workaround.

That's what I figured. I saw the command line instruction but at that point its just easier to change it in the programming GUI
Sees like a feature that would be good to add to Quartus in the future!
