Thanks for the detailed info. Based on your description, it looks like the flash contents may be corrupted, which is causing the boot failure (D16 red LED). Since the Board Test System isn’t recognizing the board correctly, we recommend using the Quartus Prime Programmer Pro to load the factory recovery (.jic) file.
You can download the full development kit package from here - https://www.intel.com/content/www/us/en/products/details/fpga/development-kits/arria/10-gx.html. Look for the factory recovery .jic file inside the installer package and program it via JTAG mode.
