Unique SN's for production units - Quartus Programmer?

Has anyone used the quartus programmer in a production setting to apply a unique serial number to each PCB that is configured? Any other suggestions on a good way to serialize units?

You can write the serial number to a specific part of the programming flash memory, if you have a way to access it from the FPGA.
