I have a project created with Quartus generated .tcl. At the beginning all added .qsys .qip files doesn't have HDL generated. Is there a .tcl command I can call to regenerate all the IPs? As of now...

You can use qsys-generate to generate Qsys output files outside of the Qsys GUI. You can use qsysscript to create, manipulate or manage a Qsys system with command-line scripting.
