NIOS2 Command Shell problem

I am having a number of issues with the Command Shell. It appears the Cygwin installation has not gone to plan. I have the same issue on both an XP and Windows 7 machine. Interestingly i can call make, but most others fail. I really need to use the nios2-c2h-generate-makefile but i always get the following error message (Please note i know its missing the arguments its the same error even with args):

Any ideas on why this is failing on both machines would be greatly appreciated. (I'm using the SBT ans the IDE seems to have issues on Windows 7 and seems to be being replaced by the SBT)
