How can I observe the waveform of pin and internal signal with jtag by MCU?

You can perform SignalTap II operations through the QuartusTcl command shell. Generally, SignalTap is using Altera Virtual JTAG functions, that are documented in a respective Megafunction User Guide, but the application specific protocol part is undocumented.
