Yeah, I have the same problem. I can't tell if this feature is provided by ModelSim, which I have installed, but perhaps not linked the 2 together. It all seems a bit cryptic.
Looks like it'll be Xilinx after all. - Altera_Forum

After wasting far too much time, it seems that 9.1 starter edition doesn't support quartus simulation or EDA simulation. This makes it about as useful as a steaming pile of manure. I can't be bothered with this nonsense.

I don't exactly understand which "nonsense" you're talking about. ModelSim-Altera Starter Edition is available with all Quartus versions. Altera decided to cancel the integrated Quartus simulator - for all versions, starting with Quartus 10.0. It's already unsupported for some newer devices.

Well, on re-reading, I may be being unfair. Considering the web edition feature list: http://www.altera.com/literature/po/ss-quartus_linuxwebbeta.pdf
it tells me that Run EDA Simulation command is "Unsupported" but is available in a "Future Realease". The frustration I am having is not knowing how to run simulations. I'm sure there is a way with Modelsim, but all the documentation makes references to features and UI elements that simply don't exist in the version of Quartus II I am using. FvM, I'd be much obliged if you could shed some light or point me to the relevant bits of documentation. - Altera_Forum

I wasn't aware of the fact, that Quartus Linux version is almost in a beta state, in so far I can understand your frustration. I'm not working with Linux for EDA purposes. I also don't know about the specifc differences in the Linux ModelSim flow. But in ModelSim, everything except viewing waveforms is based on command lines anyway.
