It *is* done automatically; assuming your _hw.tcl is correct.
The best way I have found to sanity check _hw.tcl like that is to create a blank Qsys project, instantiate just your new component and export all of it's ports. Then generate the simulation and/or testbench and at least run through the motions of getting Modelsim to run your code.
If you're still stuck and not making any progress, simplify your project and set of files and post a .zip and maybe someone will look at it for you.
