Anybody booting using QYS from EPCS?

Did you check the FPGA's status pin?

Is the pll inside the Qsys/ SOPC component or is it instantiated outside (from HDL code or the megawizard)?

Can you change the configuration so that it always turn the led on, whatever the pll status is? It will let you know if it is really a configuration problem or if the pll doesn't lock, for whatever reason.
