I've tried to use the nios2-ide there there are a number of scripts hardcoded (the windows way). Most of it can be reverse engineerd, but the documentation of the command line tools to perform the same task (which is fine by me), is lacking... Furthermore, developing for GNU/Linux on a Windows machine just doesn't feel right...
