Check your console setting -- your may have selected the JTAG uart (CONFIG_SERIAL_AJUART)

)rather than the serial UART (CONFIG_NIOS_SERIAL_CONSOLE) in your kernel configuration:

---> Device Drivers

------> Character devices

---------> Serial drivers

------------> Nios serial support (NIOS_SERIAL [=y]

---------------[*] Support for console on Nios UART
