Strange problem when editing .vhd files on Ubuntu

I keep having a strange thing happen when I'm editing .vhd files in quartus ii 64-bit version 13.0.0 build 156 04/24/2013 sj web edition (using this version for Cyclone II support) on ubuntu 13.10 64...

Are there any guides on how to do that? I can see a *lot* of .so files in the Altera directory, but how do I know which ones I'd need to rename?
