Hi trech,

I had a similar problem creating a new project from scratch on my cycloneII board. The problem were dual purpose pins of the fpga. One of them, I don't remeber which one, was configured to work as a programming pin after the downloading of the image was finished. This caused the fpga to reset directly after the programming finished.

You can check these settings in QuartusII. Assignments->Device->Device and Pin Options->Dual Purpose Pins.
