Something's wrong with your cygwin installation. It is complaining about the most simple commands in the /bin directory. Try reinstalling or fixing your path settings.

Have you installed more then one version of Quartus & Nios? (eg 5.1 & 6.0) that might be a problem for the SDK shell.
