Nios II IDE Flash Programer

You have to choose / create a target board in the SOPC builder that matches your hardware. Until you choose one and regenerate the NIOS, you won't get the option to actually program the flash in the IDE.

There are some app notes from altera that explain how to create a custom target. You can also search the forums for other posts concerning flash programming.
