NIOS Flash Programmer problems

I have problems programming my serial flash with the NIOS Flash Programmer. My first revision of the board had an Arria II Gx ep2sgx125es and a Numonyx M25P128 serial flash. I can program and use the default bootloader just fine.

We made a new revision of the board with an Arria II GX ep2sgx95 and the same serial flash and now I fail in the programming sequence in the NIOS flash programmer.

We are using Quarts II 9.1 sp2

Is there any issues with these new 95 devices in the Arria II GX family

    I also tried this with the Altera EPCS128 configuration device and it exhibit the same issues
