you are looking in the wrong directory..

look under /nios2-linux/uClinux-dist/linux-2.6.x/arch/nios2/kernel

and find file vmlinux.lds

change comments from

//#define ...

to

/*#define ... */

I had about 7 lines to change around line 302 and it solved the problem.
