I think this is caused by the incomplete implementation of Nios's linker.

That might be a disaster, as Hippo can impose pathes on the Linux build system configuration and supposedly on the libraries, but I don't think that anybody is working on the gnu gcc tools themselves, which I suppose are in the state MontVista left them in and nobody yet ever took a look at the internals, if at all the "official" (and verified) sources are available to the community. (Did anybody yet recompile the new gcc-nios ? AFAIK, the current official tool chain still is "binary" <other than the no-MMU-tool-chain>.)
