JTAG or not

I was intending on using the USB blaster cable to program my serial configuration device (EPCS4/ EP2C5 FPGA). Can this serial configuration device also be programmed programmed via the JTAG pins or can the FPGA only be programmed directly via JTAG?

Assuming both methods are possible, what would be the best way of programming the serial config device when the device moves into production? Should I provide support for both JTAG and USB blasteter only method?

    yes, you can use the flash programmer from the nios ii ide.

    You can use the Flash programmer for this or add an Active Serial Programming header which will allow you to use the Quartus Programmer to program the serial device directly using your usb blaster.
