IDE window preferences

Is there a way to preset window preferences such as always using hex format as default for registers,variables?

    From the menu select

    Window->Preferences

    Expand the C/C++ tab select the Debug tab there are now three drop down boxes in the right of the window, this should serve your purpose

    Thank you, thank you, thank you. This has been driving me crazy since I started using Eclipse.

    Thanks, missed that one.

    How about the ability to show mixed assembly/C in debug?

    Also, is there a way to stop it from removing any added variables/expressions when you rebuild?

    Not in Nios 1.1 and earlier. Try out the recently released version of Nios (5.0) - the IDE features mixed/c assembly debugging and persistent global variables and expressions.
