FLASH PROGRAMMER DOWN LOAD ????

These kind of problems can also occure, if you have enabled 'Device-wide Reset DEV_CLRn' and this pin is actively driven low. This can be the reason that your custom-board design don't run.

So check in Quartus 5.0: Assignments->Device->Device & Pin Options if this feature is enabled and active due to low level.
