Cygwin and Nios IDE II

Are there any issues with having Cygwin installed along side Nios II IDE?

    I've concluded that there isn't an interaction problem between Cygwin and NiosII IDE.

    Yes, the nios tools refer the existing cygwin tools which will lead into problems of not finding the correct nios gnu tools. I ran into problems. So I uninstall (delete)any previous cygwin installation (including the entries from registry) before installing the altera nios tools

    and it worked
