I have heard that it's possible to compile the nios2-elf tool chain under Linux against uClibc. And I've also heard that it should solve the issues with the iostream functionality.

Unfortunately, I can't give you any guarantees. We haven't tested it since the old nios-elf tool chain, and when we tried then, it failed somewhat miserably during the creation of the compiler.
