I assume you are not trying to run Nios II and Quartus .... on a linux box. That this question is about running linux on your board.

Linux as a host operating system is not yet supported by the Nios II IDE. However, we've got it running here in the factory, and it will likely be supported with the 1.1 release (end of the year).
If you're talking about running Linux (or embedded Linux) on your Nios board, then you should search this forum for your answer. Thanks, Alan - Altera_Forum
