Hi,

I believe the right choice for Micron MT25QL128 is EPCQ-A configuration (EPCQ128A).

The reason ASMI Parallel IP only lists EPCS/EPCQ, but Convert Programming File tool lists MT25Q, this is most likely because they're separate tools. Nonetheless, the tool with target the flash device correctly in Active Serial programming. 

In terms of the known issues, I can see a couple when I searched the Forums and the  Knowledge Base, but all of them seem to be fixed with an older version of Quartus.
