Ok, so its not a tool issue.

but when I try to programm a target in a "programmer window", I have this: "Error: Can't recognize silicon ID for device 1"!
But when I push "auto detect" buttom in a "programmer window" the software detect the target right!

How do you know its the right target? Can you post the JTAG ID, and then look at the MAX II handbook and see if that ID is correct.
Is this a custom board, or a standard board? Do you have another board you can check? I suspect you have a JTAG chain issue. Signal integrity perhaps? Do you have an oscilloscope you can use to look at the signals on the pins?
