Stratix V PLL Configuration

I am using Stratix V PLL and the reconfiguration block generated using MegaWizard Plug-In Manager. I am writing the control logic for the interfacing. I pass the value of N and M counters and I get the desired frequency. Now I am adding more states in my control logic to have another frequency generated from the PLL but it stays locked to previously set frequency. How can I achieve different frequencies by writing a state machine circuitry.
