I still use SOPC, but everything is described here: http://www.altera.com/literature/manual/mnl_avalon_spec.pdf

Linker script can be edited in Eclipse: right click on project_bsp -> Nios II -> BSP Editor -> Linker Script -> set size of SDRAM and click Generate.
