The Programmer automatically executes the erase operation before programming the device.
Please refer the "2.3. Configuration Details" from the 'Intel MAX10 FPGA Configuration User Guide',

If a .pof is corrupted then It will not configure the FPGA untill user is not deciding whether to reconfigure the FPGA by strobing the nCONFIG pin low or ignore the error. Refer the 2.2.3.1. & 2.2.3.2.
here device should be empty but I am not sure.
please let me know if you have different concern.
