Yes! In fact, if you install SOC EDS, it comes along with a ton of libraries to help you code in baremetal, and examples. There are also examples here: https://www.altera.com/support/support-resources/design-examples/soc.html
With Nios, it's also perfectly acceptable to code in baremetal. There are examples included in the Nios II EDS that comes installed in Quartus. - Altera_Forum
