Hello, I am using the DE0-Nano board for a university project and I want to make a custom PCB design using the cyclone 4 FPGA in it, therefore I deduce that I need the PCB file (Gerber or GDS file)...

Hi,
as a general rule, Altera/Intel originated development kits come with design files (mostly Cadence Allegro as well as Gerber), third party kit's don't. Presently there's a Cyclone 10 LP board available that might be interesting.

You will have to contact TerASIC as it is their product.
If all you want is the GPIO connection, the user manual lists the pin connections, and it is available at the above link.
