The pin planner sometimes get your assignments messed up, especially when deleting and recreating pins. You may have a better luck modifying your pin definitions in the assignment editor instead. It's a lot less user friendly, but you have more control, and if a pin name is assigned to two different pins, you can delete one of the two assignments.
