Service manager is rembering the last state, at least on my Windows 10 computer. If JTAG server is initially stopped you need to start it once before running JTAG tools. Quartus programmer and other JTAG tools will however use a server local to the respective Quartus installation, if the global service isn't running when starting the tool.
There's also a JTAG server config tool (command line) that allows to query and modify JTAG server status and configuration. - FakhrulA_altera
