System Console freezes when trying to launch custom toolkit

I think I may have solved this in case anyone is interested. I had slowed down the JTAG clock speed using jtagconfig --setparam to work through a board issue. Bringing the clock speed for the JTAG back up to 24 MHz seems to have fixed the problem.
