If you were able to flash program using aocl then I wouldn't worry about that post I linked to. When you restarted the computer did you do a full shutdown or just a reboot? After flashing a board I always make sure to do a full power cycle by shutting down then powering the machine back on, this will ensure the new image in flash gets configured into the FPGA.
