You need to file a Service Request (SR).
Altera will immediately deal with your problem. In principle, the readers of the Forum do not work for Altera. - Altera_Forum

No.
I mean that if you file a SR, the Altera people will suggest you a solution, a workaround or will solve the problem for QuartusII 10.1 release (in December). regards, - Altera_Forum

Slightly off topic, but my experience with Altera support is that I spend too time educating them about their own sotware. They ask for too much information than is not relevant to the problem. They want me to archive the whole project and send it to them, which I can't do because it contains trade secrets. So they want me to create a new project that demonstrates the problem. It's a big time commitment dealing with them.

Continuation of previous: In the SRs that I have opened, I've not had a satisfactory response from them. So what you ask is risky.

On the other hand, if I had something that was clearly a bug, would definitely report it.

sounds like its a bug to me. if you file an SR with a screen shot from 9.1 and 10.0 this should be easy to confirm

I'll confirm the 10.0 version of it.
I don't remember this from any previous versions, so when I didn't see it, I just thought it was never there. I have manually drawn little bubbles and scattered them around where I have selected inverted clocks on several components. Rather than reflecting the actual polarity of the port, it only reflects my last artistic intervention. - Altera_Forum

My not remembering means that I don't remember either way, whether it did it before or not. I just know it doesn't now... and it's a little annoying.
