Hi, I am using Quartus 2 64bit tool for project in Cyclone 4E FPGA. I want to edit .rpd file by bit reversing in each byte of data in the file. Does the tool have any option to generate such a file directly?

You can use the current Quartus software v17.0 and above to generate .rpd file wither with little or big endian format. As you can see from the screen shot, this will allow you to reverse the bit in each byte in the .rpd file.
