emacs as preferred editor

Hello,

I have set emacs as my preferred text editor in quartus, and I having a problem with it that I have not been able to google a solution for. When I open a document in quartus it opens it up in emacs but it does not open any of my .emacs preferences. Does anyone have a solution for this problem?
