JTAG USB dropping data when printing to terminal

I've got a system setup to print out ADC samples via a NIOS processor (standard) and JTAG USB. The ADC samples at 48Khz and the samples are streamed to the NIOS processor to be printed through PIO. ...

Yes I think you should switch to a faster interface that would be more adapted to this bandwidth, either plain USB or Ethernet.
