Honored ContributorThis is a known bug in the Quartus II 10.0 GUI. You can set the pins to user I/O by editing the settings file manually. Check out this thread (http://www.alteraforum.com/forum/showthread.php?t=24146&highlight=quartus+10+user+i%2fo) for more details.
