Its a top-level pin, so it should show up. Check the filter settings in the setup window where you add the signals to tap. I'm pretty sure there is a pins filter.

Also, would i just trigger on the RX pin or a nios variable using the nios plugin?

Trigger on the falling-edge of the UART signal, i.e., the start bit.
